Eight years after the events of Macross Frontier, in 2067, humans and Zentradi have taken control of more than half of the galaxy and are presently residing on more than 400 planets. Vars Syndrome, a mystery illness that is affecting all races in the cosmos, is causing both humans and other species to go insane. This causes extensive destruction. Young girls from all over have gathering to deal with the issue since they may sing to the sick and influence them. They launch war on the virus under the guise of the tactical music collective Valkyrie, with the assistance of the armed forces.
Freyja is attempting to escape an arranged marriage. Her main goal is to audition for Valkyrie, but she unintentionally boards the wrong transport ship. She encounters the aimless traveler Hayate there, and the two immediately become friends. They both must act quickly when sudden combat breaks out, alerting the military and Delta Squadron to Freyja and Hayate's presence.
